Meh... I've only played the original Yoshi's Island, and I always hated Baby Mario's stupid screaming whenever you get hit. Haven't heard any of the others, but I don't think any of those could out-annoy Baby Mario, so he'd be the most annoying. Can't say much about least annoying though, obviously.

Baby Peach, Slightly more annoying, sort of a scream, Wah! Wahhhhhhh! Wah!
Baby DK, not very annoying, a somewhat quiet and consistant hooting.
Baby Wario, Oh boy, I hate this one the most, he throws a temper tantrum, WAA...HAAHAAHAAAAAAAA!
Baby Bowser, an annoying decaying scream, WAAAAAAaaaaahhhh! WAAAAAaaaahhhh!
